The funeral will be held on Wednesday morning in the southern city and will be attended by the president and other government figures.
"Karzai and an important government delegation arrived in Kandahar on Tuesday night. As soon as he arrived in Kandahar city, the president went to his home and visited the body of his martyred younger brother," said a statement from the Kandahar governor's office.
"The funeral has been set for tomorrow morning and the president and a government delegation will attend," it said, adding that the interior and defence ministers would be part of the official party.
The Taliban claimed responsibility for killing Ahmad Wali Karzai in his own home.
The Kandahar provincial police chief said the president's brother was shot dead by the long-serving commander of his family's personal protection force.
The younger Karzai was the government's key power broker in the south of the country, and his death deprives Nato of a vital if controversial ally in Kandahar, the heartland of the Taliban insurgency..
President Karzai confirmed his brother's death at a news conference with visiting French leader Nicolas Sarkozy.
"This morning, my younger brother, Ahmad Wali Karzai was martyred at his house," he said, reciting a Muslim prayer in Arabic.
"This is the life of the people of Afghanistan. Afghan families, every one of us, have suffered from it, and we hope, God willing, for our suffering to be over," he said.
The half-brother of the Afghan leader was for years dogged by allegations of unsavoury links to the country's lucrative opium trade and ties to private security firms.
His killing raises questions about possible infiltration among those closest to the Karzai family.
